Carrie Chase is a Manhattan police detective assigned with the investigation of a drug-related double murder in a penthouse. As she gets deeper into the case, secrets from her past start to emerge. She must choose between her job duties and personal life, while still managing to solve the mystery and capture the culprit.

Masters of Mystery: Blood of Betrayal is a hidden object game, where most of the time the objective is to find and click on all the items from a list at the right side of the screen, on locations filled with scattered paraphernalia. At the beginning, the player can turn on a time limit of ten minutes for each scene, to make the game more challenging. Some items can only be collected by using one of the four tools stored at the bottom interface. The ultra-violet light reveals any hidden blood stains and footprints, while the duster brush uncovers the fingerprints. The magnifying glass enlarges a square portion of the screen, making the search for smaller objects easier. The electric torch must be used on darkened rooms, replacing the cursor with a spotlight. Green list entries are important plot objects that trigger lines of dialogue when collected. The hint button highlights the position of one of the required items, but takes some time to recharge after use.

Some scenes have mini-games, where the player has to find all the differences between two similar images, put items back to their correct places on a scene, quickly select portions of a license plate on a computer, click on matching footprints or fingerprints within a few seconds, select matching handwriting samples from several documents, and complete other similar challenges.
